When there is a violence of some kind in a Catholic Church, like murder, I believe the church must be consecrated anew.
While the naked man wasn’t violent or committing murder, it was a sacrilege. I am glad there was some kind of purification rite. Nudity itself is no sacrilege or St. Peter’s would have to be stripped, no pun intended, of all the naked statues there. But standing on the altar with you dirty shoes on, that is problematic.
Please note that when Mass is not being celebrated on the papal altar, they place a very large crucifix on the altar which is proportional to the candles. I wish it would remain for Mass, but alas…
But if you wondered what would be done to purify things…

ROME – After a man stripped off his clothes in St. Peter’s Basilica and leapt naked onto the main altar, apparently to protest the war in Ukraine, Italian Cardinal Mauro Gambetti, archpriest of the basilica, was scheduled to celebrate a Mass of Reparation Saturday.
The incident happened Thursday, June 1, in the late afternoon, as St. Peter’s Basilica was preparing to close its doors to visitors and tourists.

This is obviously the fault of Traditionalist Catholics, the SSPX and the FSSP and their rabid hatred of Pope Francis.
If ONLY there was more accompaniment!
